Xperia arc Downgrade Problem! (vendor/app)

I updated my 'arc' via PCC. Everything was ok but after tested it and some problems with games I tried to downgrade with flashtool 0.7.0.0. It was successful too but after rooted it I realized some programs were still in

system/vendor/app.. U know normally in GB all is in system/app.

How to fix this ?

This could happen if you marked the ticks incorrectly
