My Xperia Z3+ turns off when I am in the middle of some activity on the phone. The battery can be as high as >90% and it suddenly dies. It is not getting hot before this happens so it should not be some temp safety action. It seems to not happen if I have the charger connected even though the phone gets hot (with the charger and some intense activity). This has never happen before I made the android 6.0.1 update. After it has died I have a hard time to get it up and running again and sometimes it requires that I plug in the charger even though the battery is having above 80% or so.
Any clues? It's of course annoying that the phone now is useless...

I am sorry to hear that. 
Does it occur in relation to some specific activity you do on the device, or is it random? Try recalibrating the battery by charging the device fully then using it down to 5% > Turn it off using the OFF-button next to the SIM area and charge it fully while it's turned off.
In case it persists, I recommend that you try a software repair using Xperia Companion if you have not done so already to see if that helps.
There is no specific activity, it could happen randomly.
I did try the SW repair and now the problem is much worse :(.
I will try your suggestion with recalibrating the battery, the only problem is that after the SW repair it won't stay on for long to drain out the battery since it dies after some seconds now making this very hard. Will probably take me some days before i can have it powered on as much as required for th ebattery to be below <5%

Just a thought, could you try to see if the same occurs without a SIM and SD card inserted?
this had happen to me since i bought my z3+, i also send it to factory so they could tell me if there was something wrong but they said it was fully working they just do a soft reset and send it back...
