There is a setting for Phone LED in the Facebook-application where you can turn it ON or OFF. If you have it ON your LED will blink when you receive a message/notification. The color can vary from different Facebook versions and it's the application itself that choose the color.
There might be some application from Google Play that have the function to change the color. You can search for "led notification" for example.
