Once I'm also like you depending upon websites.... but now I have flashed the official Indian Xperia ION Jelly Bean version. Here is how I done:

Download the Flashtool & Firmware from Sl. No. 2 links
After installing the 4.1.2, repair the phone through SUS (Sony Update Service). Again the applicaiton will be downloading the official Indian Xperia ION Jelly Bean 4.1.2 from the Sony site & install the same to the phone.
Then your is updated to Jelly Bean 4.1.2 officially. Flash & Enjoy.
Last information - always better to choose to wipe out the data fully (while flashing)
what do you have to do the extra steps, if you already flashed 4.1.2 that's the OFFICIAL firmware, if you run SUS or PCC it will re-install the SAME firmware that you flashed few minutes earlier
No extra steps required in SUS.
Run the SUS, it'll ask you to switch off the phone then to connect the phone after 30 secs by holding the volume down button. Then SUS will check & inform that you are having updated software & give suggestion to repair it. Press continue. The SUS will download the software from Sony & reinstall. If you have a good internet connection, it'll take maximum 15mins to download & install.

you do NOT need to repair the phone with SUS after flashing 4.1.2
You must have mis-understood. Flashing involves downloading the firmware from websites other than Sony (because Sony not yet officially given the firmware for downloads) & installing through Flash tool. Then as I said earlier run SUS connect the phone when prompted. It'll just download the firmware from Sony server & install. Anything which was missed out in the downloaded firmware will be patched/rectified in the SUS.
This flashing/reinstalling is applicable for the users who have not officially got the Xperia ION JB update.
If you have already updated to JB then no need for repairing w.r.t the condition of the phone.
you don't understand, I know what flashing is, I have threads on flashing,
flashing the phone > then repairing the phone with SUS > it is NOT GOING TO CHANGE ANYTHING, it will RE-INSTALL the current firmware, the phone will REMAIN THE SAME as it was after flashing it with flashtool. it will NOT download a different firmware from Sony. nothing will be "patched nor rectified" you don't understand how flashing and SUS/PCC work.
so again
if you flash your phone with flashtool and then use SUS or PCC you are NOT going to get the firmware for your region, you will keep the same firmware that you just flashed.
