Are those emails deleted from the Server too, perhaps you keep copy of them for a few days and your email client does not detect that have just been downloaded. Please, also try boot your device into safe mode as explained here and check if this issue persists in this mode. If everything works ok, a third party app its creating this problem. I´m at disposal for any question.
I am not sure, but sometimes it is good to clear data for email apps and set them up again.
