My family owns two Xperia Active phones. One of them has suddently stopped charging - when the charger is plugged in the phone shows no sign of receiving external power, the battery just fades out and dies. The fault is almost surely in the phone, as both batteries and chargers work fine in the other phone. Firmware has been updated.
Any suggestions on more things that should be tried before sending the phone in for service? And any suggestion for backup tools that would be able to clone the contents of the old phone (including apps, home screeens and SMS) onto a replacement with minimal effort?

As slimshaddy suggested, check if you can get connection via USB to try to make a update. If not it needs to be examined and fixed at a repair center. Contact your local support team for more information about repair centers in your area.

For sure - none of the batteries are charged in the phone I think is defective, while both are charged normally in the other one.
even if you go to a service centre , they will do a software update , so its better that you try it first and see if it helps..
first charge the battery on the other phone and the phone ( the one with the issue ) must have 50% battery ok...
update your phone with this..

this is an official sony software so don't worry..
and if it says your phone is up-to-date click on install anyway..
this will delete all the phone's data so backup all your files first..

download any one of the file on your computer . ( if you download this directly on your phone , it will be easy , if not then download on your computer )

so it means your phone gets recognised when you did the software update but still was not charging..??

No, the phone is not recognised at all when the USB cable is plugged in. I have tried with different cables. Software has been updated to 4.0.2.A.0.62 via WLAN.

Sent in for service, got it back 3 weeks later with a new USB port - under warranty.
