the back cover of my Xperia z1 is loose, does this means that it's waterproofing is gone or is it still waterproof?

Water will leak into the phone in this situation.

If your phone is in warranty, sent it to Sony customer service for repairing.

Or you can get an original back cover adhesive sticker to seal the back cover.
